Remote will not activate Craftsman garage door opener

I have a Craftsman garage door opener model No. 139.53985DM with keyless entry that I purchased and installed in August of 2010. I had no problems until two weeks ago when the opener stopped responding to the remote. The opener still responds to the wall control and the keyless entry so I tried reprogramming the remote as described in the owner's manual. Although everything goes as described in the manual when I go through the reprogramming, the opener still won't respond to the remote except that when I push the remote button, the LED flashes quickly 3 times. I haven't replaced the battery since the battery should last longer than 6 months and the fact that the LED flashes tells me the opener is getting a signal from the remote. Per the troubleshooting manual, the 3 flashes should indicate a problem with the wall wiring or the wall control. I don't believe this is the case since the wall control works fine and the keyless entry activates the opener. I would expect that a shorted wire would cause the wall opener to fail. What doesn't make sense is that the opener responds to a signal from the keyless entry but not the remote. That being the case, I assumed the remote was not functioning, but since the LED flashes when I push the remote button it seems that the remote is providing a signal to the opener. Is the remote not reprogramming properly even though the indication on the opener is that it has been reprogrammed? Having no other troubleshooting information in the manual I'm not sure what needs to be replaced. Thanks in advance for your help.
